Yes, a pharmacist can refuse to fill a script at their discretion if they feel the script isn't legitimate, may be harmful to the user, has a serious interaction with another medication, and about a dozen other reasons.
They should tell you the reason why. If you're having a problem talk to your doctor who can talk to the pharmacist personally.
