1 at 5:30pm. another at 6;30 am n.ext day.at 3:15p.m broke out in rash/ hives

The first response is incorrect as of 2016, the accompanying leaflet to Doxycycline instructs patients not to take this drug if you have SLE/Lupus.
I have not yet found out what would happen if you did, but I suspect I may have Lupus and have broken out in a facial rash after 1 day of taking them.
I repeat, I only suspect that I have Lupus so this must not be taken that my rash is because I have Lupus but you are definitely instructed to not take the drug if you have SLE/Lupus.
I realize this answer is very, very late but may be helpful for someone in future.
from the information provided I can't see any contraindication of using doxycycline in patient's who have Lupus, so doxycycline should have no adverse effect in relation to your disease.
The symptoms you are describing appears to be due to an allergic reaction.
