I have Hashimoto's and take Synthroid. I was told to be careful with soy and all vitamin supplements.
Thyroid Disease - Do you separate vits and minerals by 4 hours from your iniital dose of Synthroid?

I was first diagnosed in 2004, and also had a problem with my Parathyroid gland from a nodule was surgically removed.
The naturethroid company told me you just have to avoid an actual calcium (can't remember if other minerals too) supplement for four hours, otherwise don't eat food for only one hour. It was driving me crazy to wait for four hours to eat breakfast which always has calcium elements. I had to wake at dawn and take it, then go back to bed. Dr. Weil (integrative med. UofAZ) says that soy, broccoli, and sweet potatoes will lessen the effects of the thyroid medicine. A health food person said yes definitely soy, and only eat cooked broccoli and sweet potato should be okay. I eat foods with a small content of soy. If necessary I won't take supplements until lunch, when I don't wake up early enough.
