When I put Cortisporin in my ear, it hurts and burns in my ear canal and deeper inside.
It could be one of two things, are you allergic to it or your ear is so infected that it may take awhile for it to heal if it is infected. You may want to call the prescribing doctor and mention it so you don't cause further damage. Don't ever put anything in your ear though that the doctor doesn't want you too.
