Can your body reject the Depo Provera shot afyer 12 years of taking it?

Yes, definitely.
The Manufacturer advises that you should not be on Depo long term unless you have no other option. If you don't have another option, then they state that you should take breaks every couple of years, & then ask your doctor for an MRI scan to check your bone density, after you've been on it a while.
Your body is most likely telling you it's had enough, if it is hormonal symptoms you are experiencing.
Either that, or you're going through menopause.
If you don't have hormonal symptoms, then I'd need more info.
