Aciphex (rabeprazole sodium) is a medication that is used to treat a number of conditions within the esophagus, stomach, and intestines, including:

Gastroesophageal reflux disease (GERD)
Erosive esophagitis
Helicobacter pylori (H. pylori) infections
Pathological hypersecretory conditions (such as Zollinger-Ellison syndrome)
Duodenal ulcers.

Protonix (pantoprazole sodium) is a medication that is used to treat a number of conditions within the esophagus, stomach, and intestines.

Gastroesophageal reflux disease (GERD)
Erosive esophagitis
Pathological hypersecretory diseases (such as Zollinger-Ellison syndrome).

They both as you can read are used for gerd, but you already knew that.

I can not tell you which is the best one for you.

You must consult a Doctor.
