They are both magesium "salts"(chemical compounds made from magnesium and acid ions) . Magnesium gluconate is generally used as a magnesium supplement and magnesium citrate is used as a laxative.

Magnesium salts are poorly absorbed from the gastrointestinal tract. The sulphate or gluconate salts are probably the best choices for Magnesium supplementation.
