Today I went to my pharmacy to get my second pack. They told me it's being discontinued. Instead they gave me Lo Loestrin Fe. Is it the same thing? What is the difference? And will it affect my hypothyroid problem?

It shouldn't make a difference to your thyroid. Did your pharmacist clear this switch with your dr? There is a difference in the hormone amounts between the two. If you're concerned it wouldn't hurt to call your dr office and ask about it.
The manufacturers are coming out with a chewable form that is supposed to be like loestrin. There are generics that are the same amounts of hormones, so you have options other then lo loestrin if the dr says its not ok, but I suspect he'll say its fine.
