Husband just started on Pradaxa. Obtained 90 day supply. He accidently opened a second bottle. If kept closed will it be okey to use after the 1st bottle is used up?

Unfortunately, if the seal was broken then that bottle is effectively open and it is the manufacturers recommendation that the unused contents be discarded. So for the medicine to work effectively for your husband it is advisable to dispose the contents of that bottle.
