Can I alternate Dexilant one day and Protonix the next?

I don't see any harm in doing this ... but you may wish to discuss this with your doctor.

There is an issue with that.
Dexilant is a very special proton pump inhibitor. The drug itself isn't special but how it is released. It has a special mechanism that releases drug imediatly and then about 12 hours later.

Dexilant 60 mg once daily is much like taking Protonix 40 twice daily.

That being said. When you take a PPI it's effects last a while. Overall, unless you had a very bad problem such as zollinger-ellison syndrome you could probably get away with it recognizing that the two are not comparable drug or release mechanisms.
